It's crazy but...
I think that Ghost’s absence when Craster was beating Jon up might mean R+L=J. It shows that Jon is half a Stark and that side of him is not as strong despite him having the Stark physical appearance. But then again, in the book (ASoS, I think), Ghost would rush back to Jon’s side when Jon gets hurt…
